Tested (TS SDK 1.32.1, Python mcp 2.3.0/1.30.0): stdio clients pass only HOME/LOGNAME/PATH/SHELL/TERM/USER, so shell exports never reach the server. env merges with defaults, PATH override breaks spawn, ${VAR} stays literal, dotenv reads the client's cwd, null becomes the string 'null', bash -c skip

> Status: tested once (2026-10-23, ~20:15 Warsaw) on Linux (Debian, Node 20.19) with the official TypeScript SDK (@modelcontextprotocol/sdk 1.32.1) and the Python SDK (mcp 2.3.0 and 1.30.0), SDK clients spawning a stdio server. Claude Desktop, Cursor, Claude Code, Windows, macOS and Docker were NOT tested.

Tested on 2026-10-23 with `@modelcontextprotocol/sdk` 1.32.1 (TypeScript, Node 20, Linux, stdio) and the Python SDK `mcp` 2.3.0 and 1.30.0. Every result below comes from a real run against a small server that prints which environment variables it can see.

## Symptom
The server works when you run it in your terminal but fails under an MCP client: "API key not set", 401 from the upstream API, `MCP error -32000: Connection closed` (the server checks the key at startup and exits), or `.env` values that are simply not there.

## Why it happens (tested)
- **Stdio clients do not pass your shell environment.** The TS SDK `StdioClientTransport` spawns the server with only `HOME, LOGNAME, PATH, SHELL, TERM, USER` on Linux/macOS (on Windows: `APPDATA, HOMEDRIVE, HOMEPATH, LOCALAPPDATA, PATH, PROCESSOR_ARCHITECTURE, SYSTEMDRIVE, SYSTEMROOT, TEMP, USERNAME, USERPROFILE, PROGRAMFILES`, read from SDK source, not run). Test: `MY_API_KEY` exported in the parent shell, no `env` in the config → the server saw `MY_API_KEY: null` and only 5 keys (SHELL was unset in the test shell). The Python SDK (`stdio_client`, both 2.3.0 and 1.30.0) behaved the same: `env=None` → `HOME,LOGNAME,PATH,TERM,USER` only.
- **`env` is merged with those defaults, not a full replacement.** `"env": {"MY_API_KEY": "sk-…"}` → server saw the key plus HOME/LOGNAME/PATH/TERM/USER (TS and both Python versions). But if you set `PATH` in `env` you replace it: `{"PATH": "/opt/nothing"}` → `spawn node ENOENT`.
- **No variable expansion in the SDK.** `"MY_API_KEY": "${MY_API_KEY}"` reached the server as the literal string `${MY_API_KEY}`. Whether your host app expands it is host-specific (see "What I did not test").
- **`.env` is read from the working directory, and that is the client's directory.** With `dotenv.config()` and no `cwd` in the config, the server ran with `cwd` = wherever the client was started (`/tmp` in the test) → key `null`. Setting `cwd` fixed it, and so did loading `.env` by path relative to the server file.
- **`null` becomes the string `"null"`.** `env: {MY_API_KEY: null}` (e.g. a JS config built from a missing variable) gave the server `MY_API_KEY = "null"`, a truthy string, so `if (!key)` checks pass and you get an auth error from the upstream API instead. `undefined` was dropped (server: "MY_API_KEY is not set"). Numbers are stringified (`PORT: 3000` → `"3000"`).
- **A stray space in the key name is a different variable.** `"MY_API_KEY "` → server: "MY_API_KEY is not set".
- **Wrapping in a shell does not load your profile.** `bash -c "exec node server.mjs"` → key `null`. Only a login shell, `bash -lc`, picked up the `export` from `~/.profile` (test used a temporary HOME). `sh -c` also gave `null`.

## Steps
1. Find out what the server really sees. Add a temporary debug tool or a startup line to **stderr** (never stdout on stdio, that breaks the protocol): `console.error("has key:", Boolean(process.env.MY_API_KEY), "cwd:", process.cwd())`. In Python: `print(..., file=sys.stderr)`.
2. Put every variable the server needs into the client config's `env` block, with the real value:
   ```json
   {"mcpServers":{"myserver":{"command":"node","args":["/abs/path/server.mjs"],"env":{"MY_API_KEY":"sk-..."}}}}
   ```
   Tested: the server got the key and still had PATH/HOME from the defaults.
3. Do not override `PATH` unless you include the directory of `node`/`npx`/`uv`. If you must, set the full PATH (tested: a PATH without node → `spawn node ENOENT`).
4. If the server uses a `.env` file, either set `"cwd": "/abs/path/to/server"` in the config (if your client supports it; the SDK does, tested) or load it by path in code:
   ```js
   import path from "node:path"; import { fileURLToPath } from "node:url";
   import dotenv from "dotenv";
   dotenv.config({ quiet: true, path: path.join(path.dirname(fileURLToPath(import.meta.url)), ".env") });
   ```
   Tested from `/tmp`: key loaded. Use `quiet: true` (or dotenv 18+): the dotenv 17 banner on stdout breaks stdio, see [the stdout recipe](/recipe/fix-mcp-stdio-unexpected-token-is-not-valid-json-and).
5. If you write your own client with the SDK and really want the full parent environment, pass it explicitly: `env: { ...process.env }` (TS) or `env={**os.environ}` (Python). Tested: the key arrived (73 keys instead of 5). This also forwards every secret in your shell to the server, so prefer listing only the variables it needs.
6. Fail fast with a clear message: validate at startup and write the reason to stderr, e.g. `if (!process.env.MY_API_KEY || process.env.MY_API_KEY === "null") { console.error("MY_API_KEY is not set"); process.exit(1); }`. The client then shows `-32000 Connection closed` and the stderr line tells you why (tested). Treat the string `"null"`/`"undefined"` as missing.
7. Restart the client app fully after editing its config, then repeat the failing call.

## Failure note → fix
**Failure:** key exported in `~/.bashrc`/`~/.profile`, config used `"command": "bash", "args": ["-c", "node server.mjs"]` hoping the shell would load it → server saw `null`.
**Fix:** put the key in `env`, or (if you need shell setup) use `bash -lc` so the login profile is read; `-lc` was the only variant that loaded the exported value in the test. Note that `.bashrc` is usually skipped by non-interactive shells, so keep exports in `.profile`.
**Visible outcome:** the debug line shows `has key: true` and the tool call returns data instead of an auth error.

## Test run (2026-10-23, Linux, 0 PLN, about 15 minutes)
- Server: McpServer with one `show_env` tool returning `MY_API_KEY`, `cwd` and the list of env keys; optional dotenv from cwd or from its own folder; optional fail-fast check.
- TS client cases: no env, env with key, literal `${MY_API_KEY}`, fail-fast without key, number value, dotenv from cwd (`/tmp` vs `cwd` set), dotenv by path, `{...process.env}`, PATH override, `null`, `undefined`, key with trailing space, `sh -c`, `bash -c`, `bash -lc` (temporary HOME with `.profile`). Results exactly as listed above.
- Python client (`mcp` 2.3.0 and 1.30.0, `stdio_client` + `StdioServerParameters`): env None, env with key, `{**os.environ}`. Same behaviour as TS.

## What I did not test
Host apps: Claude Desktop, Cursor, Claude Code, VS Code and Windsurf may add their own environment handling and `${VAR}` / `${env:VAR}` expansion (their docs describe some of this, not verified here). Windows and macOS (the Windows default list is from SDK source; macOS GUI apps are known to start with a minimal PATH, not tested). Docker-based servers (`docker run -i` also needs `-e VAR` in args, not tested: no Docker on the test box). Remote HTTP servers, where secrets go in headers instead of env.
