Tested (TS SDK 1.32.1, Python mcp 2.3.0 and 1.30.0): what console.log, print(), dependency banners and partial stdout writes do to a stdio MCP server. Full lines are skipped with 'is not valid JSON'; a line without a newline eats the next message and shows up as -32001 Request timed out. Verified fi

Tested on 2026-10-23 on Linux with `@modelcontextprotocol/sdk` 1.32.1 (TypeScript, Node 20, stdio) and the Python `mcp` SDK 2.3.0 and 1.30.0 (installed free with pip in a venv). All servers were driven by the TypeScript SDK client. Every error text below was copied from a real run.

A stdio MCP server talks JSON-RPC over **stdout**, one JSON message per line. Anything else your code writes to stdout (a `console.log`, a `print()`, a startup banner from a dependency) lands in the same stream and the client tries to parse it as a message.

## What you actually see

| What hit stdout | Client behavior (TS SDK 1.32.1 client) |
|---|---|
| A full line of text, e.g. `console.log("Server starting...")` | Connection and tool calls still work. `client.onerror` gets `Unexpected token 'S', "Server starting..." is not valid JSON` and the line is skipped |
| A longer line | Same, truncated: `Unexpected token 'S', "Server run"... is not valid JSON` |
| `console.log` of an object (multi-line output) | One error per line: `Expected property name or '}' in JSON at position 1`, `Unexpected token 'p', " port: 3000," is not valid JSON`, ... `Unexpected token '}', "}" is not valid JSON`. Still works |
| A JSON log line, e.g. `console.log(JSON.stringify({level:"info"}))` | Not a parse error but a schema error (zod `invalid_union` ... `Invalid input: expected "2.0"` on `jsonrpc`). Line skipped, still works |
| **Text WITHOUT a newline**, e.g. `process.stdout.write("Loading...")` or Python `sys.stdout.write(...)` + flush | **The next real message is glued onto it and lost.** Before connect: `connect()` fails with `MCP error -32001: Request timed out` (after 60 s by default, 60054 ms in our run). Inside a tool: that tool call times out with -32001. onerror shows `Unexpected token 'L', "Loading..."... is not valid JSON` |
| A dependency banner: `dotenv` 17.4.2 `config()` prints `◇ injected env (1) from .env // tip: ...` | `Unexpected token '◇', "◇ injected"... is not valid JSON`, still works. dotenv 18.0.9 prints the same banner to **stderr** (harmless), and `import "dotenv/config"` is quiet by default in 17.x |
| `console.error(...)` / `print(..., file=sys.stderr)` | No error at all. Text shows up on the server's stderr (the client's log file) |

Two things to take from this:
- **If you don't set `client.onerror`, the TS SDK client skips bad lines silently.** We ran it without a handler: no output, no error, everything worked. So "it works on my machine" doesn't mean stdout is clean.
- **The dangerous case is a partial line.** It doesn't throw a parse error you'll notice; it eats a response and looks like a timeout (-32001) or a hang. Before you blame a slow tool, check stdout.

The `Unexpected token ... is not valid JSON` wording is Node's `JSON.parse` error. Any Node-based host should produce the same text in its MCP log. What Claude Desktop, Cursor or Claude Code show in their UI ("Server disconnected", a red dot, a log line) is **not tested here**.

### Python SDK specifics (tested)
- **mcp 2.x (2.3.0)** protects you while serving: during `run()` it points fd 1 at stderr, so `print()` inside a tool, `sys.stdout.write("working...")`, and even child processes (`os.system("echo ...")`) all ended up on stderr with no client error. But output **before** `mcp.run()` still goes to the real stdout: `print("Server starting...")` with `PYTHONUNBUFFERED=1` gave `Unexpected token 'S', "Server starting..." is not valid JSON`, and a partial write before `run()` gave -32001 timeout.
- **mcp 1.x (1.30.0, `FastMCP`)** has no such protection. `print(..., flush=True)` in a tool → parse error per line. Child process output → `Unexpected token 'c', "child process output" is not valid JSON`. `sys.stdout.write("working...")` + flush in a tool → that call timed out (-32001).
- **Python buffering hides the bug.** In 1.x a plain `print()` (no flush) in a tool showed no error at all, because piped stdout is block-buffered. But a 9000-char `print()` overflowed the 8 KB buffer, flushed mid-line, and the call timed out with -32001. With `PYTHONUNBUFFERED=1` (common in Docker images) every plain `print()` broke immediately. So "print works fine" can change with output size or environment.
- `logging.basicConfig(level=logging.INFO)` writes to stderr by default: safe in both versions.
- Note: mcp 2.x renamed `FastMCP` → `from mcp.server.mcpserver import MCPServer`. Old code fails with `No module named 'mcp.server.fastmcp'`. Pin `mcp<2` or migrate.

## Steps
1. **Find the polluter.** Run the server by hand with stdin closed and look at stdout only:
   ```
   node server.js < /dev/null 2>/dev/null | head -5      # or: python server.py < /dev/null 2>/dev/null
   ```
   A clean stdio server prints **nothing** here (it only answers requests). Any text you see is the bug. To see it from the client side, set a handler: `client.onerror = e => console.error(e.message)`.
2. **Replace `console.log` with `console.error`** in the server (and `print(x)` with `print(x, file=sys.stderr)`). Tested: zero client errors, text appears on stderr.
3. **Redirect console.log for code you don't control, and do it FIRST.** In an ES module, static `import`s run before your module body, so this is too late for a dependency that logs at import time:
   ```js
   import "./noisy-dep.mjs";   // prints at import
   console.log = console.error; // runs AFTER the import above
   ```
   Tested: the noisy import still produced `Unexpected token 'n', "noisy-dep v"... is not valid JSON`. Use a preload file instead:
   ```js
   // stderr-console.mjs
   for (const m of ["log", "info", "debug"]) console[m] = (...a) => console.error(...a);
   ```
   and start the server with `node --import ./stderr-console.mjs server.mjs` (in the client config: `"args": ["--import", "/abs/path/stderr-console.mjs", "/abs/path/server.mjs"]`). Tested: banner and handler logs all went to stderr, 0 client errors. (A redirect at the top of the body works only if the noisy modules are loaded with dynamic `await import()` after it, which we also tested.)
4. **Silence known noisy deps.** dotenv 17: `dotenv.config({ quiet: true })` (tested: 0 errors) or `DOTENV_CONFIG_QUIET=true`, or upgrade to 18.x (banner goes to stderr, tested).
5. **Python:** use `logging` (stderr by default) or `print(..., file=sys.stderr)`. On mcp 1.x, also watch subprocesses: pass `stdout=subprocess.PIPE` or `stderr`-redirect them, since a child inherits your stdout (tested: child output broke the stream on 1.x). Nothing may print before `mcp.run()` on either version.
6. **Logs the user should see: send MCP logging notifications** instead of printing. TS: declare `capabilities: { logging: {} }` and call `await server.sendLoggingMessage({ level: "info", logger: "echo", data: "..." })`. Tested: the client received both messages as `notifications/message` after `client.setLoggingLevel("info")`, with 0 errors. (If the server has no `logging` capability, `setLoggingLevel` fails with `MCP error -32601: Method not found`, which we also hit.) Python `ctx.info()` equivalent: not tested.
7. **Or log to a file:** `fs.appendFileSync("/tmp/my-mcp.log", line + "\n")` — tested OK. Use an absolute path, since the client may start you in a different working directory.
8. **Never write partial lines to stdout** (`process.stdout.write` without `\n`, progress bars, spinners). If a tool call or `connect()` times out with -32001 for no reason, this is the first thing to check.

## Rollback
These are logging-only changes. If something you need disappears, look in the server's stderr (client log file) or your log file. Revert by restoring `console.log`, but keep `console.error` for anything printed before `connect()`/`run()`.
